As stated in the Garages & Helipads rendering plays a big role in vehicles and bases.
Leaving your helicopter / car or any type of vehicle ontop of your base and leaving the area, or relogging will result in your vehicle falling through your base. This is because the bases load in the background AFTER everything else loads. This is why your character will fall through the floor, and why your blueprints get scuffed inside your base.
For example, leaving a car on the top of a base will result in it falling through the map. In the picture below a car was left ontop of a base in the water. Once rendered, the car fell to the water.
